For a budget of €60 (about $65) a night for two, we were very satisfied with the Horidome Villa, because a budget hotel in Japan is always clean with courteous service, it seems! A JR station was nearby (perfect when you have the Japan Rail Pass), but if you are not carrying too much luggage, you can walk from the main Tokyo station, which is about a 15 minute walk away. It is a bit of a trek, but it seemed like one of the cheapest options that was still well-rated and not too far from the center.
